The version of our software that is currently available already supports InfoPath, but certain kind of forms such as those with embedded Full trust .net code are currently not supported...

You can convert to PDF as part of a workflow using a third party utility. I have worked on one, which is available at http://www.muhimbi.com/Products/PDF-Converter-for-SharePoint/Summary.aspx
